Jeffrey's Japanese-English Dictionary - There are several mirrors available, which are linked on that main page.
Japanese Names Dictionary - A useful site for coming up with/understanding Japanese names, including family names and male, female, and unisex given names.
Handwritten Kanji Search Tool - No official site name. A search tool using handwritten kanji.

Charat Genesis - A dollmaker for femme characters. Kasugayama High's girls' uniform was designed with the help of this dollmaker.
Charat BigBang - A dollmaker for masc characters. Kasugayama High's boys' summer uniform was designed with the help of this dollmaker.
Charat Avatar Maker - The base site for the above two dollmakers with many, many more besides them. It's in Japanese, though, so you may have trouble navigating it if you don't know the language (thus why the above two are linked directly).
Picrew: Shiroao's Character Maker & Creators - A variety of Picrew dollmakers by Shiroao.
Picrew: Iwose-Style Makers - A variety of Picrew dollmakers by Iwose, including one that's useful for the iconic Persona summoning eye cut-ins.

Admission and Graduation Year Calculator - Japanese-specific calculator that allows you to calculate what years your character would have been in school, along with other useful calculators.

MUSH Ansi & HTML Text Colorizer - A tool to help add color to MUSH text.
MUSH Survival Guide - A guide for people unfamiliar with what MUSHing is, tailored to another game called Dream Chasers MUSH. Velvet Room MUSH is planned to have its own tailored version, with proper credits, once the game opens for applications.
